In short, you'll only want to have equipped the PROD, the baton (which you can get as early as the first dead UNATCO trooper on Liberty Island you see), the pepper spray can, maybe gas grenades/EMP grenades, and the crossbow. As for animals, you can down them with non-lethal equipment, but the game will act like they are dead by labelling them as carcasses. However, MiB, WiB, and MJ12 Commandos will still require the PROD to knock out. In the aforementioned mod, the crossbow tranq darts can instantly knock people out with headshots, making it much more efficient. Even then, it won't be completely non-lethal as there simply is no way of knocking out Navare or Hermann, at least legitimately.
